Yes, 'patchme' should be used with EQemu only, for your EQlive directory you will always want to patch to live.

When you change the eqhost.txt file in your EQemu directory to point to the EQemu servers, it will still connect to Sony and download whatever patches you are missing, including overwriting your eqhost.txt to point you back to the Sony world servers, unless you use patchme or EQW.

Always use the patchme method for your EQemu directory, UNLESS you read here that it is OK to install the patch. If you do patch your emu directory, then you will need to quit out once the patch is done and re-edit your eqhost.txt to point back to the emu servers.
