Well, if nothing else you could delete all but one item that you use as a base to copy from.

It's up to you, but it seems like adding your new items to an existing table would be easier than deleting everything and hoping you caught all the cases of hard coded item IDs in the server code and all the references to item IDs in loot tables, starting items, tribute items, etc.
