If you do any patching from live, you will have a version of the game that is not suitable for the emulator. The versions that can be used are:
1. The Titanium disc set
2. The Secrets of Faydwer disc set
3. The Seeds of Destruction starter pack download from Steam
Any of the three can be used but you must not patch any of them or they will not work properly (if at all).
Since you did run the patcher, you will have to uninstall and reinstall from your Titanium disc set and not run the patcher. I would suggest searching the forums for additional information if you have further problems. Chances are someone else has already had the problem you are having and the question has already been answered.
