Ok found a fix.

Seems that the server setup guide has an error.
It said to put ZoneDebug.exe in the boot5zone.bat, when it should be just Zone.exe. It was loading zone debugger and that was crashing all the zones. After I changed it to Zone.exe, everything works perfectly.
